Question for you first Dulz. Why have you opted for resetting the file numbering system all the time? Keeping it sequential will prevent your problems as well as keep a count of shutter actuations should you get asked this question when coming to sell the camera(s).
It also appears (from the brief info that you've given so this is only a guess) that your folder structure could do with better organising. You could for example have a main folder titled Events and then a sub folder 2010, 2009 etc, followed by sub folders of these listing the actual events e.g. British GP Silverstone, World Cart Championship or whatever. I'm sure you see what I'm driving at.
Anyway, assuming that you're quite happy with your present structure you might want to consider a small application called FlashPipe recently released from that highly rated printing application, QImage. On the face of it this application would solve all your problems in one go and for USD19.99 seems to be very good value. I believe Tringle is one happy customer already. More info here
